Amplicon Sequencing Schemes

The Quick lab maintains an open-source repository of amplicon schemes constructed using PrimalScheme. This library of schemes includes a wide range of pathogens, including Measles, SARS-CoV-2, and M. tuberculosis.

Wet-lab Protocols

Modjadji researchers are developing state-of-the-art pathogen enrichment, quantification, and sequencing methods and protocols. Selected examples include: Karthikeyan and Levy et al., 2022 , Yousif et al., 2023, Barnes et al., 2023

Computational Tools

Modjadji researchers develop and maintain the Freyja bioinformatic tool, which is used to analyze sequencing of SARS-CoV-2  from wastewater. Freyja is used by leading public health efforts employing wastewater surveillance including CDC NWSS and FDA genometrakr, and is available via bioconda, Docker (via STaPH-B), and github.
